I plan to install a new engine in the near future. I thought about just replacing my engine with another lt-1. I was wondering if install carb 350 crate engines bolt up to the stock transmission or will I have to place it as well?

yeah it will bolt up but you will need some type of aftermarket controller for the transmission.
