I was inspecting my happy new brembo ready spindles (knuckles) and I noticed that there is powdercoat in the balljoint holes. Is this something I should fix? ir is it fine as is?

Yes, you'll need to make sure that the holes for the ball joint studs are totally free of paint, rust, etc.
