I installed a MSD box on my car and now I have noise in my in stereo. I have a 4 channel and a 2 channel amp in the trunk. After I hooked up the box to try and get rid of the noise I grounded the amps to the actual frame of the car and then I ran a 4 gauge ground from the battery to the body of the car where there is a factory ground and ran a 4 gauge wire from the alternator to the battery to help it charge better. Also the power for the box is ran to the back of the alternator. Any suggestions?

If the wires for your MSD box are routed next to or near the power cable for your stereo, this could be your problem. Try insulating your msd wiring and stereo wiring separately, using basic wireloom(plastic casing that slips over the wires), and this should do the trick if it's the wires being too close together.
