Sorry, I can't really provide any input on this other than....when rebuilding my FE, I just went with new Shafts too but was also rebuilding my original arms and not replacing the entire upper arm.
At a minimum, I would at least make sure both sides are exactly the same. Having different Shafts on each side could pose more of an issue as opposed to which you decided to use.
