Window Regulator Guides

My front driver window was working well, except it seemed to get hung up at some point near when the window was closed. I planned on taking the door panel off to investigate, and apply lithium grease to the track and all moving parts. Before I could to this, the window came off its track.
On a side note. I noticed that if the window is rolled down partially, and I close the door, then I can hear the glass slamming against the door. I figured this was normal because the glass was so big, and bad engineering, as well as I think all three of my Roadmasters did this, but it seemed more noticeable than ever with this car.
Anyways, at the service station, the glass fell forward, dropped something like 60 degrees. I just grabbed it with both hands moved it up, and everything worked fine. The window went up, and it went down, but now I really need to look at it.
I pulled off the door panel and found that the regulator arm was disconnected from the nylon wheel, and was just riding in the metal track. I could see where metal was scraping on metal, and the likely cause for the hangup. The wheels are the round type, seems the factory GM guide was a little different, and I could see tool marks that indicated to me that someone already messed with this. So I bought the Dorman replacement, wheel type, was $7.50 for one, more than I thought I should pay.
Now before I attempted all this, I was messing around with the whole system to see what was wrong, and the power window worked when rolling down, but not for up. I applied the double hand glass grip, moved the glass up and down and around a bit, and the window worked 100% up and down; though the regulator was still metal on metal in the track.
I replaced the wheel, was actually quite easy, but took some intuition. And there are some guides about this exact roller problem on the internet, like you tube. Great, I'm on track now! The problem is that now the window won't roll up, and doesn't roll down very easy; at least on it's own power. It sounds like the teeth in the motor are not engaging the teeth on the regulator. It was like that before I jiggled the window and then it worked. I jiggled the crap outta that thing after I repaired the roller, and I can't seem to get it on track.
My concern now is the motor. The motor is strong and seems to work in both directions. But it does not engage in the up direction without help. And now to get the window to roll down I need to give it a push start. The motor is riveted in, and looks like a real pain in the ass to even mess with. I figured GM meant for that thing to last forever. At least I can still buy a new motor, gonna cost $150. I don't think you can find the regulator, except from a junk car; good luck.
So I fixed the track, the wheel, the regulator. I lubed up a whole bunch of things, and I think I was responsible for scratching some glass. The power window does not work!
Is there a way to calibrate the gears, am I missing something? Or do you think I need to replace the motor? What a pain! Help!

I always grab a used one from the local PNP yard. I test it before leaving to make sure it is working properly.

They are relatively easy to R&R. I use 1/4 inch bolts with Nylock nuts instead of rivets for the install. Put the bolts in from the back, and put the nuts on where you can see them.

Another issue with putting the glass up and especially down is the inside wipe. It often curls under, and will bind the glass from going down. Up is not affected to any great extent. The scratches on the glass are probably from the outer wipe. The outer wipe started out as felt, and gets filled with grit, and hard from age. It will scratch your glass vertically. The only option is to get a better one from a junkyard.

Replacing the motor is much more costly than finding a good used regulator, and it is a lot more dangerous than installing a good used unit as well.

When you need parts try Rock Auto. They are usually cheaper than anybody else, and you can get a 5% discount if you use the code they post in the vendor section.

Do you think there is something I did to damage the motor.

Shouldn't the motor self engage? Do I have to align anything with the regulator?

I may be confusing your issue with another one I commented on, but the missing mounting bolts are your problem. Once you bolt it in place, it should work correctly. All of the parts should align once you bolt it back in place properly.

The gears are always engaged, and do not need any alignment. From your description, the motor is working properly, but the regulator is moving instead of the window moving. Bolt it to the door, and then try it.
